چکیده

Given an edge-weighted tree T with leaf set X, define the weight of a subset S of X as the sum of the edge-weights of the minimal subtree of T connecting the elements in S. It is known that the problem of selecting subsets of X of a given size to maximize this weight can be solved using a greedy algorithm. This optimization problem arises in conservation biology where the weight is referred to as the phylogenetic diversity of a taxa set S. Here, we consider the extension of this problem whereby we are only interested in selecting subsets of the taxa set that are ecologically ‘viable’. Such subsets are specified by an acyclic digraph which represents, for example, a food web. This additional constraint makes the problem computationally hard. In this paper, we analyze the complexity of different variations of the extended problem.

Ecological variation within traditional diatom morphospecies: diversity of Frustulia rhomboides sensu lato (Bacillariophyceae) in European freshwater habitats

More than 300 strains of Frustulia rhomboides sensu lato were isolated from populations across Europe to estimate its molecular diversity and geographic distribution in oligotrophic freshwater habitats. Phylogenetic analyses, based on partial large subunit (LSU) rDNA sequences, revealed six lineages that did not fully correspond with the separation of F. rhomboides into traditional varieties. A...

Phylogenetic beta diversity: linking ecological and evolutionary processes across space in time.

A key challenge in ecological research is to integrate data from different scales to evaluate the ecological and evolutionary mechanisms that influence current patterns of biological diversity. We build on recent attempts to incorporate phylogenetic information into traditional diversity analyses and on existing research on beta diversity and phylogenetic community ecology. Phylogenetic beta di...

Optimizing phylogenetic diversity across two trees

We present a polynomial-time algorithm for finding an optimal set of taxa that maximizes the weighted-sum of the phylogenetic diversity across two phylogenetic trees. This resolves one of the challenges proposed as part of the Phylogenetics Programme held at the Isaac Newton Institute for Mathematical Sciences (Cambridge, 2007). It also completely closes the gap between optimizing phylogenetic ...
